My thinking is that Tywin did not know Shae was a whore, as one of her talents was to project what the other person wanted her to be. Even Tyrion forgot, it was why her betrayal seemed to be the point where Tyrion gave up in the Trial. Shae reminds me of Madame Du Barrie (Wiki her ) When the King of France began his affair with her, he remarked to someone he never met any one like her, to which the Duke replied, ‘ That’s because you have never visited a brothel.” Also I believe that the Tywin/Bolton talks began after the Freys left Robb. Bolton saw the war was lost then and sought to re-position himself.
